RecombiTEST

This web-site performs several popular and powerful recombination detection methods
from a set of aligned DNA sequences in fasta format.

If you use this website, please cite : Piganeau, Gardner and Eyre-Walker, (2004) A broad survey of recombination in animal mitochondrial. Molecular Biology and Evolution 21(12):2319-25.

Conditions of use :
Characters other than A, C, T, U or G are not counted as polymorphisms.
The LD versus distance method is implemented to be used on linear (not circular) DNA sequences.

1. Maximum Chisquare :
This method performs the Maximum Chisquare test of Maynard Smith (1992).
The test has been slightly altered to improve power : only Chi-square tests from contingency tables in which all expected values are greater than 2 are considered (Piganeau and Eyre-Walker 2004a).

2. LDr2 (LD versus distance) :
This method looks at the correlation between the measure of Linkage disequilibrium, r2 (Hill and Robertson 1966), and the distance between sites.
Significance is assessed by a Mantel test as described in Piganeau and Eyre-Walker (2004b).

3. LDD' (LD versus distance) :
This method looks at the correlation between the measure of Linkage disequilibrium, D' (Lewontin 1968), and the distance between sites. Significance is assessed by a Mantel test as described in Piganeau and Eyre-Walker (2004b).

4. Geneconv :
This is an interface to Sawyer's gene conversion event detection method (GENECONV).
The parameters used are default parameters and we only screened for inner fragments. Please download the original program to run other parameter values.

It is strongly suggested you download executables for large datasets.
